I have a cloned repository with issue tracking enabled however pagure returns a 404 error when I attempt to create new issues. Screenshot is attached.

There seems to be an username missing in your url
Yes, I'm not sure why that is happening but that is the URL I was redirected to.
Reproduced: https://stg.pagure.io/fork/jlanda/jlanda-tests/issues . bew issue button's url_for() lacks username
As @pingou said, you can workaround it adding the username to the url

The URL in the New Issue button appears to be missing the user name. The button links to https://pagure.example.com/fork//dart-facts/new_issue which is missing my user name. Adding the user name to the URL in my address bar does bring up the proper form.
