If you try to remove a milestone by setting the values to "" and save, it leaves a blank slot that does not go away. Essentially you only renamed the milestone to nothing, and did not delete it. It leaves blank items in the Issue milestone dropdown as well.

Hm, on which project do you see this?
Note that tickets assigned to this milestone won't loose it, that is true (and maybe something to change), but the milestone itself should disappear from the list.

Yes, new issues do not show the issue, but olds ones do. But In the settings page there are still blank milestones that do not disappear.
So each issue keeps a list of all the milestones there were available "at the time" the issue was created?

Looking at the code, I think this is actually fixed in https://pagure.io/pagure/pull-request/2917#_7,8-11 and https://pagure.io/pagure/pull-request/2917#_7,59
So we should be good for this in the next release :)
