TL;DR version:
Because Thunderbird lacks a desktop file upstream, Fedora patches it in, named mozilla-thunderbird.desktop. However Thunderbird reports its app id as "thunderbird", and this is not changed via another patch to "mozilla-thunderbird", which would match the desktop file. As a result they don't match and the app icon isn't shown in various places in the shell, such as the Alt-Tab switcher and window titlebar icon.

Indeed, Firefox doesn't suffer from this issue. I guess that's why!
