I can copy into kwrite as it's a base system app but pasting in flatpak text input fields shows nothing.

It's not clear what is your issue. I can copy text from Firefox (base image) to other base image apps or Flatpaks. What are you doing exactly?
When filling issue for Kinoite, please also include the output of rpm-ostree status -b.

I can't reproduce it at the moment, could've been a recent update that fixed it. Tested from Firefox into Neochat and Telegram (both flatpak) and no issues.
