Sorry if this is too specific of an issue, but it may be a symptom of something broader. Note: I had some issues on install (a few days ago), particularly flatpak-spawn did come with my image and I could not update because of the proprietary repos. I did not try to replicate on a clean install.
On fedora-36-beta/Kinoite with kernel 5.17.2-300 (x86_64). Overlayed: flatpak-spawn htop ibus-mozc libvirt qemu-kvm qemu-system-aarch64 timeshift vim virt-manager virt-viewer
Creating a new toolbox and installing kernel-devel and/or kernel-headers does not create /lib/modules/$(uname -r)/build. Manually copying the directory works fine.
Installing kernel-devel in a toolbox create the necessery folders in /lib/modules.

I don't understand what you want to do here. Do you want to build kernel modules for your kernel? akmods based modules are currently supported. Otherwise you will have to install the kernel inside a toolbox like you did and and build it there and then make it available to the host.
Making an akmods package will most likely be the simpler option.
