For very large AD data sets, the default search will only return 2000 entries. AD supports paged results http://msdn.microsoft.com/en-us/library/windows/desktop/aa367011%28v=vs.85%29.aspx so winsync should support paged results in order to retrieve more than 2000 entries.
Per triage, push the target milestone to 1.3.6.
